Indeed, although immunolabeling an organ as a whole is a process used for mapping different structures since the 1980s, and applied to spinal cord (Selzer, 1979) and embryonic or postnatal brains (Aitken et al., 1987; Aitken, 1987; Luque et al., 1998), the in toto immunolabeling methods have undergone a significant development recently with the advent of sample clearing methodologies such as the 3Disco procedure (Ertürk et al., 2012; Renier et al., 2014; Belle et al., 2014) coupled with light sheet microscopy (Voie et al., 1993; Dodt et al., 2007). These techniques allow highly accurate 3D imaging of various tissues including the CNS (Belle et al., 2014, 2017; Godefroy et al., 2017, 2018; Renier et al., 2014, 2016) and neuronal and neuroendocrine ganglia and organs in the periphery.

Neurons in the brain and spinal cord can be visualized in vivo (Rovainen, 1967a, 1967b) and in CNS wholemounts (Selzer, 1979; Swain et al., 1993), and patterns of expression of specific molecules can be associated with regenerative capacities of individually identified RS neurons (Jacobs et al., 1997; Shifman and Selzer, 2000b; Shifman et al., 2009; Zhang et al., 2014). Axons known to project the length of the spinal cord can be pre-labeled retrogradely with fluorescent dyes from a transection site and their regeneration monitored in the living animal (Jin et al., 2009).
